How to Set Up 1099-NEC Tracking for the $2,000 Threshold in Your Accounting Software
The 1099-NEC threshold is now $2,000 for 2026 payments. Here is how to flag contractors, collect W-9s and check your software before the January 31 deadline.
To set up 1099-NEC tracking for 2026, collect a Form W-9 from every contractor, tag each one as a 1099 vendor in your accounting software, and set the reporting threshold to $2,000. Pay by bank transfer or check so payments count. Then review totals in December and file by January 31, 2027.
The threshold for most 1099-NEC and 1099-MISC reporting rose from $600 to $2,000 for payments made in 2026. This guide shows how to set that up in any accounting package, what to check before year-end, and which payments never belong on the form. It is written for small business owners and bookkeepers who pay freelancers and want to avoid a January scramble. Little iApps covers the setup work that business software leaves to you.
What Changed With the 1099-NEC Threshold?
The reporting threshold for nonemployee compensation rose to $2,000 for payments made after 2025. The Internal Revenue Service (IRS) says in its Instructions for Forms 1099-MISC and 1099-NEC that, for tax years beginning after 2025, the minimum threshold is higher. Box 1 on Form 1099-NEC now reads "$2,000 or more."
The IRS adds that the amount may be adjusted for inflation starting in 2027. The same instructions raise the threshold for backup withholding purposes. Plan to check the figure again each autumn instead of assuming it stays fixed.
Two limits matter. First, the new number applies to payments made in 2026, so forms you file in early 2027 use it, and forms you filed in early 2026 for 2025 did not. Second, a lower reporting bar does not make income tax-free. A contractor who earns $1,500 from you still owes tax on it. You simply do not have to file a form.
Which Payments Need a 1099-NEC?
You file a 1099-NEC for nonemployee compensation paid to a person or unincorporated business for services in your trade or business. That usually means freelancers, consultants, designers and sole-proprietor tradespeople. Payments of $2,000 or more in the year trigger the form.
Several payments do not belong on it. The IRS says payments made by credit card or through a third-party network are reported on Form 1099-K by the payment company, not by you. Payments to a corporation are generally excluded, though the IRS lists exceptions such as attorneys' fees and some medical services.
If you pay many contractors through a payment platform, our guide on how to connect a payment processor to accounting software before 1099-K season explains how that other form fits in. Keep the two paths separate in your books. Mixing them creates double reporting or missed reporting.
How Do You Set Up 1099 Tracking in Accounting Software?
Setup takes five steps and about an hour for a small vendor list. Every major package works the same way, even though menu names differ. Use these steps in QuickBooks, Xero, FreshBooks or any similar tool.
- Export your vendor list and mark every person or business you paid for services in 2026.
- Open each vendor record and turn on the "track payments for 1099" option or its equivalent.
- Enter the legal name, address and taxpayer ID from the contractor's W-9.
- Check the software's threshold setting and change it to $2,000 if it still shows $600.
- Run a 1099 summary report and compare it with your bank records.
Step four deserves extra attention. Software vendors usually update thresholds, but the timing varies, and older company files can keep a saved value. If your report lists vendors paid $900, the threshold is probably still at the old number. Confirm it before you trust any total.
Accounting vendors keep changing their prices and plans too. If you are weighing a move, see what changed in Xero's 2026 US plan pricing before you decide whether the tool you use is still the right fit.
How Do You Collect a W-9 From Each Contractor?
Ask for a signed Form W-9 before you make the first payment. The W-9 gives you the contractor's legal name, business type, address and taxpayer identification number (TIN). The IRS publishes the form on its About Form W-9 page.
Do not wait until January. A contractor is easy to reach on day one and hard to find in the new year. Build the request into your onboarding message, and store the signed file next to the vendor record.
The IRS says people who have not furnished their TINs are subject to backup withholding. That means you may have to withhold part of a payment and send it to the government. A missing W-9 is not just paperwork. It can change the amount you pay.
What Should You Check Before Year-End?
Check payment method, vendor type and running totals in early December. This gives you time to fix problems before the January 31 deadline. Run the 1099 summary report once in early December and again after your last payment run.
Look for these common issues:
- A vendor paid partly by card and partly by transfer, which splits the total across two forms.
- A vendor with no TIN on file.
- Reimbursed expenses that were bundled into one payment with fees.
- A contractor who formed a corporation mid-year.
Each one changes who files what. Reimbursed expenses, for example, can raise a total above the threshold even when the fees alone sit below it. Ask your tax preparer how to treat those cases before you file.
How Do You File 1099-NEC Forms?
File with the IRS and send a copy to each contractor by January 31. The IRS says Section 6071(c) requires Form 1099-NEC to be filed on or before January 31, and recipients must get their statements by the same date. Most small businesses can e-file for free through the IRS's Information Returns Intake System (IRIS).
The IRS says its free IRIS Taxpayer Portal lets you e-file up to 100 returns at a time, by manual entry or CSV upload. You need a Transmitter Control Code (TCC) first. If you have 10 or more information returns in a year, e-filing is required. Read the full details on the IRS page on e-filing Forms 1099 with IRIS.
Apply for the TCC early. The IRS may take time to approve it, and you do not want to wait for it in the last week of January. Many accounting packages and payroll services also file for you, so check what your current plan includes.
If you recently changed payroll providers or plan to, make sure the contractor records move too. Our guide to switching payroll providers without missing a tax deadline covers the data that tends to get left behind.
How Should You Organize Contractor Records All Year?
Keep one record per contractor with four items: the signed W-9, the contract or invoice, the payment history and the payment method. A shared folder or the attachment field in your accounting software works. The goal is that anyone on your team can answer "how much did we pay this person?" in under a minute.
Review the list each quarter. A contractor who sits at $1,400 in September can cross $2,000 by December, and a quarterly check shows you who is close. It also catches vendors who were set up as regular suppliers but are really individuals who perform services.
Name your payment methods clearly in the books. If a bank transfer and a card payment both land in the same expense account, you will struggle to split them later. A simple rule helps. Pay contractors by transfer or check, and reserve cards for supplies and subscriptions.
What If You Already Paid Contractors Without W-9s?
Request the forms now and keep a record of each request. A contractor who ignores the request still needs to be reported if payments reach $2,000. File with the information you have and note the missing TIN, then ask a tax professional how to handle backup withholding going forward.
It is better to fix a gap in November than to explain it in February. Send a short, friendly message with the W-9 attached and a date you need it by. Most contractors respond within a few days.
At Little iApps, we treat year-end tax paperwork as a software setup task as much as a tax task. A correct vendor flag, a stored W-9 and a threshold check turn a stressful month into a short report review. The rules can change, and every business has its own facts, so confirm your case with a tax professional before you file.
What Is the Short Version?
Set the threshold to $2,000, flag your contractors, collect W-9s, keep card payments out of the 1099-NEC count and file by January 31, 2027. Do the setup this month while you remember who you paid.

How to Switch Software Without Losing Your Data
Moving to a new tool is mostly a data problem. A clear plan, a trial run and a short overlap period make the switch far less risky than a single big cut-over.
